I am using Thunderbird on Windows 10 and Ubuntu 16.04 with a Dropbox sync. It worked pretty well but I have got a problem since some weeks. If I start Thunderbird on Windows it always asks for the passwords. I tried checking the checkbox to store the password in the password manager but it doesn't work. Ubuntu doesn't ask for passwords. It is a mystery to me because the profile folder is stored in the cloud but only Ubuntu uses the stored passwords.

Given "the cloud" is not a supported profile storage location, nor is it a tested one, there is really no information on your issue at all.
