And it's never a bad idea to make a backup of your data before doing any heavy work on your mail folders. The key location is your profile folder: Profiles - Where Thunderbird stores your messages and other user data.

Thanks Jscher for replying. Checked out my settings under options and they were what suggested decided to say yes to compacting and now no further requests. What a relief.
