Is this a POP3 account or IMAP?

The first thing to try would be to Repair the folder, in case its index is corrupt. To do that, right-click on the Inbox folder name in the Folders List pane, choose "Properties" from the pop-up context menu, then click the "Repair Folder" button. Then try compacting the folder.
