For what exact reason?

Login to your account via webmail and free up space on the server. This does not sound like a Thunderbird problem.

For POP3-accounts, Thunderbird is not always able to remove messages from the server. It is probably necessary to go to the webinterface of you mail provider and remove messages there.

Maybe this also reveals to you, which messages are still stored there. Are they old messages that you have removed from Thunderbird, or maybe there are messages in other folders, that aren'tdownloaded by Thunderbird.
