what exactly is the issue? If it is an IAP account then it is by definition "synchronised" if Thunderbird is slowing at those times, you might want to look at your anti virus which is probably hovering around the sync and scanning the files every change.

It is usually a good idea to exclude the Thunderbird profile folders from any "on access" scanning undertake by so called security software.
