You can set the default composition mode, for when you write a new message.

Tools|Account Settings|{select account}|Composition & Addressing and clear the checkbox labelled "Compose messages in HTML format".

When you reply to a message, Thunderbird will generally honour the mode of the original message (HTML vs plaintext) and use the same format in the reply.
