The crossing out usually means that a server has been set up to mark messages as deleted but not to actually delete them until you do something like logout from the account (i.e. close Thunderbird), or manually start a compacting. The word "expunge" is often used for this type of action.

You can change the way your deletions are handled.

Tools|Account Settings|{select account}|Server Settings->When I delete a message

It sounds as if yours is set to "Just mark it as deleted".

The section below that, Message Storage, sets when it deletes. I suspect that "Clean up ("Expunge") Inbox on exit" is not ticked, as this would have been removing deleted messages for you.

My personal preference is to move deleted messages to Trash, so all accounts behave in a consistent manner, and there is opportunity to undelete after a fat fingers accident. If I have deleted a message I want it gone and out of my sight. I wouldn't want the visual clutter of it being crossed out and left on show.
