I just started using a VPN through Malware Bytes and now a bunch of my email accounts will not sign in. MSN and Yahoo immediately asked for me to log into my account to approve the third party email client, but others did not and no longer work.

VPNs interfere with how various email providers verify email. This is not something that can be addressed within an email client. You might pursue with Malwarebytes how to set the VPN to allow sending of messages.
