- What version of Thunderbird?

- Does this happen to all emails or just some?

- Are these POP3 accounts or IMAP?

- Did this just start recently, and did coincide with a Thunderbird or operating system update?

- Are you using the Unified Folders feature, which will make all emails appear to be together in a single virtual folder? If not...

Check the Message Storage location for each of the accounts in question. That setting is found at <Account Settings | Server Settings | Message Storage | Local Directory>. They, of course, should both be different than the other. DO NOT CHANGE THE LOCATION (yet, anyway.)
