My wife gets the frequent annoying pop-up "Mozilla Thunderbird wants to access your Google account" which is seemingly impossible to delete, so what action can we take?

There are two options given "Deny" - when this is enacted the pop-up just reappears again "Allow" - the instructions indicate that if this is enacted data , including contacts, could be deleted. So what do we do?

You have to allow Thunderbird to access your Gmail account. There is no way around that. This is how OAuth authentication works. Note, for the authentication to work you'll need to allow cookies in Thunderbird. If you don't want to give Thunderbird permission to access your account you'll be stuck with webmail.
