On doing a search for mail ... it returns a number of mails ..... but many of them when I click on the entry it comes up with 'no message found'

Is there some index I need to rebuild or similar ?

I suggest the global index. if you exit thunderbird and delete the file, it will be rebuilt on restarting thunderbird.
