Whenever I archive with Mailstore, emails from long ago(2016) are in the archive, even though they were deleted years ago. I delete them from Mailstore, run the archive again, and they get archived from T-bird again.

I'd normally think that this is a Mailstore glitch, but when I search Thunderbird, those emails don't show up, but lots of other emails that have long been deleted show up in the Search List. I double-click to open these, and they don't actually seem to be there. I'm guessing they are still recorded in the profile database somewhere.

Try rebuilding the global database:

That usually fixes the problem of messages 'found' in searches but appearing empty.
