There are various manual-but-you-have-to-remember-to-do-it options, such as: Tag them. Move them to another folder. Forward them to you.
Thunderbird is a personal email client. It isn't really designed for this type of collaborative working. I think you need more specialised tools, such as a CRM suite.

The tool provided for such automation is Message Filters, but it operates on the Inbox and only when messages arrive, or when you start filters manually. So, your reading a message doesn't provide a trigger to automatically run the filters.
I do it the other way round. My filters move messages to their proper folders, still unread, and I use View|Folders Unread, or a Saved Search to show me where all the unread messages are. But I feel you're using a simple Inbox/Read system; my requirements are a little more demanding.
Thanks for answer. Well lets say that i have an employee who checks unread mails in thunderbird in inbox and do some stuff with them then i have to know which mails have been checked and do some other stuff on them.

I have quite a few filters set up as suggested by Zenos, but I have (finally!) switched from POP to IMAP and I don't want messages to be moved out of my inbox automatically any more.
If I can turn off automatic filtering and run filters manually on just the current message that would work for me.
Each filter has a checkbox to set it to run automatically, and another for setting it to be run manually.
The FiltaQuilla add-on adds a "Folder name" filter rule, so you can set some filters to run only in particular folders.
IIRC QuickFilters add-on gives you a toolbar button to make running filters on the current folder an easy task.

Dear Zenos, in my Thunderbird for mac V 52.5.2 half my Inbox messages are being marked read before I even open Inbox. I have a lot of filters which generally move messages to the correct folders (but not always). My View menu also does not show that View|Folders Unread dialog anymore.
