Why are emails that I delete going into Archives folder ?
Usually I delete junk by shift-delete, but then, later, I notice my Archives folder contains emails I didn't put there. Your Help says emails can only be Archived manually, but this is clearly not the case.
Chosen solution
Basically stop using gmail or get used to it is the reality.
Gmail place all mail you ever received in a folder called all mail. This is the one Thunderbid selects for archive and for good reason.
Any folder you think exists in google are labels they attach to the email. So your deleted mail is mail in the all mail folder with a deleted label on it. When you click on a folder name google search all mail for email with the appropriate label and list it. The reality in Thunderbird is a little different, but it results in a strange IMAP hybrid arrangement.
The second issue is that email can have multiple labels, so the same email is shown in the gmail folders in say the important and inbox as well as all mail.
When you remove a message from the inbox by deleting it Gmail simply removes the label and leaves the mail exactly where it is. IT is for this reason Thunderbird selects all mail as your archive. Google are already using it as such.
So there is no real way to get away from what you are seeing whilst you use gmail.

Is this a gmail account? It sounds like it.
Yes, the offending emails are targetted to my gmail account; so what do I to stop them from going into my Archive folder ?

OK, thanks for the info; I'll try to develop a manual procedure to clean my Archives once a week, say.
