Preference changes for compact threshold are being lost
It seems that changes I'm making to preferences are being lost.
If I go into Advanced : Network & Disk Space and change the level of the trigger for compacting all folders, the setting remains as long as I keep Thunderbird open, but if I close the app and re-open the setting returns to the default "20MB". The same happens with the cookies setting in Privacy. If I change it to "From Visited" it changes back to Always after Thunderbird is restarted.
I've not been able to find any information on this. Is it a known bug? Is there something I can do to stop the changes being lost?
I'm using Thunderbird 52.1.0 on El Capitan (10.11.6).

The the profile is corrupted. That's why I also suggested to Create a new profile in Thunderbird. If the new profile works better, then import your stuff from the old profile to the new profile.

Being a Windows tech, all I can do is suggest running the Disk Utility, and if that doesn't help, uninstall Thunderbird, reboot, then install Thunderbird again.
When you uninstall Thunderbird, it will not delete your Thunderbird Profile, and when installing Thunderbird again, it will detect your Thunderbird Profile and use it automatically.
Despite this, in the vein of "better safe than sorry", I recommend that you backup the Profile folder. In fact, you should do this regularly in any case. Backup the entire computer regularly.
If uninstalling and reinstalling Thunderbird doesn't help, then try creating e a new profile. If the new profile works better, then import your stuff from the old profile to the new profile.

Unfortunately this does not solve the problem.
I removed the app and all the related files I could find except for the profile and profile.ini. There is no change.
I have also noticed there are other changes not being saved. Changes to filters work when run after making the change but restarting Thunderbird loses these as well,

I have created a new profile and the problem seems to have been solved but I've not finished moving my data into the new profile yet so I'm not marking this solved yet.
It turns out the problem with the filters were nothing to do with the other problem. For some reason I had lost right permissions to msgFilterRules.dat in the account where I noticed the problem. The attempt to right to the file was failing silently.
Finally finished setting up all my accounts and transferring the old data and everything seems to work.
