There are two things to look at here to make sure Junk e-mail goes into the Junk folder. The Global options for Thunderbird, and the Junk options for a particular e-mail account in Thunderbird.

Global Options: Press the Alt key or F10 key on your keyboard to show the Thunderbird menu. Thunderbird menu: Tools: Options: Security section: Junk tab See my first screenshot below. Set "When I mark messages as junk", to "Move them to the account's Junk folder".

Junk options for a particular account: Press the Alt key or F10 key on your keyboard to show the Thunderbird menu. Thunderbird menu: Tools: Account Settings Select "Junk Settings" under the account name. Look at the section I've outlined in my second screenshot below. Make sure you have it to also move junk messages to the Junk folder.
