Thunderbird Menu: Tools: Account Settings

Find the account you want on the left side, show the settings under it, and select "Copies & Folders".

On the right side, under "Message Archives" see where the "Archives" Folder on is. You should find all the messages there. Also uncheck "Keep message archives in".
