When I receive messages in my Inbox and mark them as Junk, do I need to drag them into the Junk folder in order for Thunderbird to "learn" that it is junk? Do I need to drag those messages into the Junk forder? Do I just leave them in the Inbox? What do I need to do?

No the Junk folder is optional. You do not even have to keep junk messages after you mark them. This explains junk controls. http://kb.mozillazine.org/Junk_Mail_Controls
