Are you saying that you have set up Junk controls to move the junk messages to a junk folder or do they just get marked as junk and remain in the Inbox?

You can click the Junk icon for that message header to change its status or right click the message and select Mark as-Not Junk

Are they not in your Junk folder? Can you not see a Junk folder?

In addition the advice I gave earlier, if you open a junk message there is normally a button on the message header to allow you to change its Junk status.

Maybe the messages you are asking about are Spam, not Junk. If so, you need to look for Spam settings at your email provider's website, or in your own security software. Thunderbird's Junk settings have no influence over external spam detection systems.
