Thunderbird keeps loading copies of older mail

When I connect with Hotmail, thunderbird downloads all the e-mail files, as if they are not already on my system. If I run a delete duplicates file, it does the same all over again next time it checks the mail.

POP or IMAP? I ask, but it really only makes sense if the account is using POP.

Do you use CCleaner or any other "tidy up" software?
