Is there a setting in Thunderbird that lets me delete my emails on my Iphone 5s and have them also delete on Thunderbird? I read and delete over 100 messages per day on my phone, then when I sit down at my computer to write a message, I have to delete them all over again.

Use IMAP on both, your phone and Thunderbird.
