I create a filter for my outcoming messages. But I lost my messages and the folder created in the inbox when I run it a few days later.

2. If your Thunderbird account is setup using POP3 and the original folder hasn't been compacted then you can use an add on to recover deleted messages, that should bring them back. Recover Deleted Messages
