When I doubleclick an email to open it, a new window opens on monitor #2 (of three), the window height, width and position is way off in terms of usebility. If I resize and reposition the window it's ok, but these values are not stored so the next email I open by double click is again opened at a pretty peculiar position and size.

Is there a way to save window positions for all Thunderbird windows (not just the main window) like in older versions?

The workaround I have been using is to use a 3rd party tool to force windows to size and location - Windowmanager - http://www.desksoft.com/WindowManager.htm
