QuickFox Notes stores the notes either in Firefox bookmarks or in a separate sqlite database. Firefox Sync will sync your notes if they're in Firefox bookmarks, but Firefox Sync doesn't yet sync sqlite files created by Add-ons.
You might want to post in the QuickFox Notes support forum.
