Some times when deleting emails from notifications the notification reappears but the email gets deleted just fine.

There's been a number of issue reports on Github related to notifications. Addressing these are a top priority for Thunderbird as noted on their roadmap.

A fix was applied and scheduled for inclusion in Thunderbird 25 (the upcoming release).
