I want to remove an old firefox setup application 2.0.0.4. I don't want to simple delete it unless that's OK.

Yes it is ok to uninstall an older version of Firefox. You can safely uninstall 2.0 and install any version above 2.0 ie. 3.0, 3.5, 3.6, etc.
