Sounds like an add-on you've installed. Try running Firefox in Diagnose Firefox issues using Troubleshoot Mode. If it functions properly in that configuration, then that's the most likely culprit.
You can also install an add-on which will do the job of blocking popups like Adblock Plus and Adblock Plus Popup Add-on for example.
