Is there some type of setting that I need to change so that every time I go onto a website it doesn't show up my history? For example I go into nypost.com, then I go click onto an article within the NY Post. My history will not only store the www.nypost.com but it will also store the site itself for the article I'm looking at. There must be a way so that only major websites like nypost.com etc can be stored in my history and not things within that site.

That is called cookie tracking you can't just remove one and expect it to work correctly.

You could consider to open those sites in a private browsing window (or use permanent Private Browsing) :
