Bookmarks are not held as shortcuts. Bookmarks are stored in your profile: Profiles - Where Firefox stores your bookmarks, passwords and other user data

If your profile was deleted during this 'cleaning' process then they're gone. If the profile was preserved then they might be available in the automatically-created backups. Try Bookmarks > Organise bookmarks > Import and backup > Restore and see if there is a file dated before the 'cleaning'.
