You should be able to view the full list using Choose... above the list of most recently used locations.

Is there any pattern to what is missing?

After posting my question I restarted my computer. After that I was still having the problem so I cleared the cache. Since receiving your answer I tried to do a bookmark and all folders are showing up again. Clearing the cache may have done it, but I can't say one way or the other. Thanks for helping me.
