In order to be able to see your folders you'll have to set up your account as IMAP. http://kb.mozillazine.org/Convert_a_POP_account_to_a_IMAP_account

Yahoo does not support IMAP. You can only transfer yahoo inbox to thunderbird. Work around is to transfer yahoo inbox to a yahoo folder then move other folders into empty inbox one at a time , then transfer that inbox to thunderbird and save that inbox on thunderbird to a gmail folder on thunderbird. And repeat. A bit cumbersome but it works!
