Blocking junk mail in newsreader over all folders

I use Thunderbird mainly as a newsreader.

One thing I find annoying is that the junk 'mail' filter does not work on the newsreader.

I can make a filter to block to try and block junk / spam but it only operates on one folder even though often they same spam will appear in many newsgroups.

Although not from my own experience, I suggest you look at the JunQuilla add-on available for download here (check the comments to determine the correct version). Hope this helps.
