I have LINUX and Windows boxes running Thunderbird from the same mail server, but the LINUX email list is different. Why?
I have been using Thunderbird on a Windows 7 box for several years. However, on Windows it does not support my use of a US government smartcard (similar to the DoD Common Access Card). So I began using Thunderbird on my LINUX box which does support the smartcard. Each installation is identical, except that the folders on my Windows box are not the same as those on my LINUX box. The Windows version is 52.2.1 (32-bit) and the LINUX version is 52.2.0 (64-bit). How do I get the email on the LINUX box to be identical to what is on the Windows box?

Many of the messages available in the "Inbox" on my LINUX box are not in my "Inbox" of my Windows box. I suspect that is due to the additional folders on my Windows box. But I thought the folder information would have been shared between both systems through the server.

Both LINUX and Windows boxes are using the same IMAP server settings.
Maybe you are not synchronizing the same folders or your Synchronization and Storage configuration is different in both systems (under Tools->Account Settings).
I mean, thoroughly check it.

Can you subscribe to any missing folders? Who is your email provider?
The email provider is NASA - my work e-mail. According to my SA, the folders that contain e-mail that I received, are local. So I guess the server does not know about folders. I guess that means I need to create the same folders on my LINUX box as I have on my windows box, then remigrate the e-mail. It just seems odd that the inbox, which is attached to the server, would only have e-mail messages I can see on other applications such as Outlook and a web based e-mail tool for NASA, but show up in the inbox on my LINUX box.
