I recently reinstalled thunderbird on a new computer. I successfully transferred the profile file. The archived / old data has downloaded successfully for all accounts. However only my primary account (that linked as my email to access GoogleOne) has updated. The other gmail account fails to authenticate. I have tried changing the account settings to no avail. Is there any way to access my second gmail account without deleting it and starting again?

My suggestion is to go to tools>privacy&Security>passwords and delete the entire row for input and output servers and then reconnect. I believe that should prompt the oauth2 setup process.
