Are you using gmail ?

If yes, then gmail will auto put email into Sent folder. If you also have Account settings > Copies & Folders set to save sent email in Sent folder, then Thunderbird will also put copy in sent folder. In which case you need to uncheck the checkbox 'Place a copy in' and click on OK. Then restart Thunderbird to ensure settings are being used.
