For example, I have several e-mail accounts, and I just sent a meeting invite for the first time. However, Thunderbird sent the meeting invite using an e-mail address that I do not prefer to use.

Is there a way to change this somehow? I do not see any option in the preferences.

You should be able to change the Sender address for calendars in the calendar’s preferences, as described in the Changing calendar preferences article.
