If I bookmark a page, it shows in my "recent bookmarks" but not always in the regular bookmark section. what is going on?
So after I bookmark a bunch of pages, the ones that come off the 'recently bookmarked" list seem to just disappear.

Did you look in the Unsorted Bookmarks folder?
The Unsorted Bookmarks folder stores the bookmarks that are created by clicking the star at the right end of the location bar.
"Recently Bookmarked" is a so called Smart Bookmark that shows the result of a place query in a list.
Such smart folders show a list created by a query of the places.sqlite database that stores the bookmarks and the history in Firefox.
The items that are removed from the list are not gone, but merely do not show up anymore in that list.
