There is no Show all bookmarks in my library so cannot put bookmarks in folders.

You can still get it from the menubar (Bookmarks > Show All Bookmarks) or a shortcut. I am guessing that the shortcut on an iPad is cmd+shft+o but you can check Help > Keyboard Shortcuts.
