Is your iPhone set to use IMAP or POP. If set to POP then tell it to leave the messages on the server.

Ideally if checking mail from multiple devices you would use IMAP protocol. IMAP is server based and you view messages remotely on your devices.

NOTE: When using IMAP if you delete a message from any device or the server it is gone everywhere.
