I was copying something from a download and all downloads disappeared. I had been getting 'infected with trojan horse' messages every time I opened a download for the last few days. Now they are all gone. I can download new stuf, but all my old stuff is missing.

Do you mean the list in the Download Manager (Tools > Downloads) or the saved files on your hard drive?

They're both gone as far as I can tell, I've gone through everything, searched, recycle bin, etc. I can download new stuff but the old stuff is gone. Win XP
