We have several email accounts under different domains that were set up as POP accounts and now all of a sudden they have changed to IMAP. When this happens, it deletes every single email we have and is quite frustrating. Any idea how this happens and how to keep it from happening again?

I would like to see that happen as Thunderbird actually contains no conversion code at all to even try and change the account type.

The account type (POP,IMAP,NNTP,SMTP, RSS or Chat) is the cornerstone on exactly how data is stored in the profile and where so is quite fundamental. Hence my desire to actually see this. I have heard one or two folk make such claims, but am yet to see anything more that a server name changed from POP to IMAP and in their cases it was failure to follow instruction from the internet service provider on updating server settings.

Perhaps you can provide some more information on how this happens and what triggers it because at this point I would be saying impossible, despite your observation.
