I have urls that are staying in the location bar that will not delete despite clearing history and doing a manual line delete as outlined on the FF help page.

I've done the regular clear history and book marks clean up and have also done the by line deletion in the location bar but to no avail as the urls are still showing every time.

You can open such an URL in a browser tab to create a new history entry and use "Forget About This Site" in the right-click context menu in the History sidebar to remove everything from that website, including cache and cookies and other data stored.
