Hello, I currently have the "adaptive junk mail controls" enabled in my account settings. I have been marking junk mail as spam (the fire icon) every time one comes in my inbox and sending them to the junk folder. However, I am still getting the same junk mail. If I delete items in the junk folder every so often (I had 2,000 junk emails in there at one point and then deleted it), does this negate the Thunderbird identifying items as junk mail? What should I be doing with the junk mail once it is in the junk folder?

I'd leave it there for a while, so you've got time to check for any false positives (or negatives). Then you can let Thunderbird automatically delete spam messages in the Junk folder, e.g. after 14 days.

At the top right of the Thunderbird window, click the menu button ≡ > Account Settings > Junk Settings > Destination and Retention. Check 'Automatically delete junk mail older than x days'.
