Oddly, I woke up today with all my folders/boxes/etc., all in place. Weird. Will post again if it reoccurs.

"Woke up" implies resumed from sleep. Before making any future post reboot your computer by turning it off. What appears after a device resumes from sleep mode is a total lottery, and not just with Thunderbird.
