I'm thinking that when I mark emails as junk, they immediately delete, but are all the junk emails suppose to keep coming back, but now only with that yellow junk banner. I was thinking that if I mark it as junk, they get deleted immediately and I don't have to keep going over them, and seeing them, but now with that Thunderbird thinks this is junk banner. But I already marked those as junk many times. Why do they keep coming back like that?

You have settings for dealing with spam in Account Settings>Junk Settings. Depending on the type of spammer, you may get some repetitive garbage which seems familiar.
