Is this an IMAP account? if so, in your Account Settings, under the Synchronisation and Storage option, do you have 'delete messages more than 30 days old' ticked?

In Thunderbird there is an Archive function where you manually move messages to an archive folder under Local Folders. Is this what you are asking about or are you just referring to OLD mail in your inbox?
