This usually happens when accessing IMAP account and the online application determined it was spam and moved to trash. Then, when you see with Thunderbird, it's already in trash. I have a Gmail account and see that regularly.
They are not going to trash but straight to deleted. But only some. It seems very random.
Do you have a trash? It is very odd to have both a trash and a deleted.
Well Thunderbird has deleted and a Junk folder
