It's not all bookmarks are having issues; I will save a bookmark, verify it, look at it later and it's still correct, look even later and it has been changed to some ad link or something. Example: http://googleads.g.doubleclick.net/pagead/ads?client=ca-pub-0077202605626466&output=html&h=600&slotname=4153090285&w=160&lmt=1306034690&flash=10.0.12&url=http%3A%2F%2Fwww.rumormillnews.com%2Fcgi-bin%2Fforum.cgi%3Fread%3D205062&dt=1306034691292&bpp=3&shv=r20110512&jsv=r20110506&prev_slotnames=3401334257%2C9653369832&correlator=1306034691054&frm=0&adk=3256405821&ga_vid=632295826.1271634483&ga_sid=1306034691&ga_hid=529914415&ga_fc=1&u_tz=-240&u_his=1&u_java=0&u_h=1024&u_w=1280&u_ah=994&u_aw=1280&u_cd=24&u_nplug=21&u_nmime=79&biw=1261&bih=826&ref=http%3A%2F%2Fwww.rumormillnews.com%2F&fu=0&ifi=3&dtd=154&xpc=lHw4GJaXKF&p=http%3A//www.rumormillnews.com

This only happens with particular sites; I use the same version of Firefox on another computer and can save the same bookmarks with no issues. I hate to be paranoid, but the only sites affected are ones that present information about the evil people in power. I have to save the bookmarks in a text file and re-paste when I want to visit them. This is really starting to piss me off. I don't think it's Firefox, but some kind of virus. I have full virus protection and regularly do deep scans to no effect (for this issue).

If anyone has any ideas, I'd like to hear them. Thanks!

This can be caused by a problem with the file places.sqlite that stores the bookmarks and the history.

Thank you!! While the symptoms of this issue were somewhat different, I tried this suggestion and indeed that was the problem. I removed the sqlite files and restarted Firefox, and have not had a problem since. Some old bookmarks magically reappeared, as well.
