If you enter about:profiles in your Firefox address bar, this will bring you to a page that lists all of the Firefox profiles on your computer.

If you see multiple profiles listed, press the "Launch profile in new browser" button to see if your bookmarks are under that profile. If they are, return to the original window and press the "Set as default profile" button to make Firefox use that one as default.
