If a message is put in the Junk folder but not flagged as junk does that mean my ISP put there as opposed to Thunderbird?

I keep having messages placed in the Junk folder. The confusing thing is that not all messages from the same sender are placed in the Junk folder. These messages do not have the Junk icon set and if I mark them as "Not Junk" they are placed in my Inbox.
